Barbara and Gordon had James. In Batman: Year One, he had an affair with Sarah Essen (before Barbara gave birth). After James was born, he was kidnapped, but Batman saved him. (Before he had a good Batman costume.)
Eventually, Barbara and Gordon broke up, and I think she went to Chicago, and took James with her.
Either during all this, or right after, Barbara's parents (the Barbara who became Batgirl/Oracle) are killed in an accident. She is sent to live with Gordon, and he eventually adopts her.
It's all very confusing, since Gordon might actually be Babs' father. (She discovered something that seemed to verify it, but the storyline was dropped.)
